Confusing deductible with er and prescription

I submitted my prescription for a expensive medication that i've been on for months. After I meet my deductible, i pay only 80 for it for the rest of the plan year. my insurance just started over on april first, and I have a high deductible ($1,600) plan before anything is covered including prescriptions. As expected, the pharmacy told me the hundreds of dollars my medication will cost. I told them I would pick it up on monday. Later that day I ended up in the emergency room after fainting and having weird symptoms. When I was being discharged the person with registration told me it looks like you have a $1,600 deductible to meet. How would you like to pay it? I'm so confused because it should be about $900 left to meet after my er visit. I told them I would use my HSA card to pay it, but now I'm confused. So does this mean when I go to pick up my prescription I'm paying the pre deductible cost for my medicine too? That feels like double dipping. Or are they going to adjust that cost down since I've technically paid my deductible?
